That’s the instrument sample’s fault. I even looked at the MIDI that ZUN made. It’s a mistake that ZUN made! I lowered the transpose and it sounded just like it. I wonder why ZUN did that :?: Well, I’m too lazy to change all the notes (I’m already really far in the song) so it’s just going to be like this.

Why would it be a mistake if it’s just in a different key?

My guess is that ZUN originally composed in the MIDI’s key, then put it through a filter that changed the pitch (ZUN said in an interview that he liked filters). In a lot of the music in EoSD, you may notice that the non-MIDI’s key is actually out of tune (between two consecutive half steps), suggesting they were altered. I believe he stopped doing it from IN onwards, though.
